Besides, you can only get the actual thd+ac3 to sync if there was only one m2ts file In which case it maybe an option to directly extract the THD+AC3 "as is", instead of interleaving back together after demux. Sorry if this has been dealt with earlier. Only having used DGDemux GUI, I just learned that there's no gap processing when not splitting TrueHD and embedded AC3. As confirmed in your txt file.
Is there any chance this becomes available, or is this plainly not possible?

Doh... I confirm the message is indeed gone now with an empty license.txt.
I'm not sure about the workaround. Elementary hevc stream is not accepted by MeGUI's indexer. And with hevc in mkv/m2ts container, DGIndexNV is greyed out.
I'll ask at Doom9 forum if MeGUI guys want to fix this.
