Hmm I'm sad to report that... it's not entirely fixed. Now I can see a few frames in VirtualDub but most are broken and I sometimes get error 1, and other times error 100. I've saved the project as Strict AVC, but also tried without... At that point I feel like I should simply upload the whole m2ts....

Hmm that is unfortunately not working. It may work for the sample I uploaded but when indexing the whole movie, it does not. Precisely, some parts of the movie can now be encoded, but not all of it... I've uploaded another sample, this time from the beginning of the stream, that highlights the issue...

If that can help I have a second movie that exhibits the issue but only for the first few frames, like some bad packets in the stream or something. I could upload a sample as well.

You are right muxing the VOBs through AviDemux does sync the tracks which is done by inserting extra seconds at the beginning (since the audio has a negative delay I guess that makes sense). I beg to differ. When that happens MPC will start both video and audio at 0:00 and either the audio will cut off sooner than the video (if the audio track is shorter) or the video will stop on the last frame until the audio track is over (if the video track is shorter). Oh I should mention that the VOB was created through PgcDemux. Otherwise I wouldn't be able to tell where the episode starts precisely (as I mentionned in a different thread). Could this be the source of the discrepancy?

I have a BluRay where each m2ts contains multiple episodes (they are really short, that's probably the case) but when you play the BluRay you can navigate them individually, so I assumed there was an equivalent to PGC to separate them in titles. But I've realized that it's only chapter info, duh.
