Please re-download latest 2048 and test again. I slipstream stuff now and again. I cannot duplicate this with the latest version. If it still happens for you, please give the exact method to reproduce.

You cannot delete the MRU lines completely like that (I assume you must have done that manually). To clear them make it blank after the = sign.
